How many days you're staying?

Did you check out Big Apple Hostel or hostels are out?

Another option would be looking in North Jersey - Secaucus, Jersey City and Hoboken. Those are about 15-20 minutes away from Times Square and definitely are less expensive. There should also be a public transportation if you want to inquire from the hotel.

Downtown Manhattan like Soho, Chelsea and Village are lovely too and hotels are going to be less expensive there.

But all depends on how many nights you're staying really...
